Rip it with all the subtitles, then use VLC to find out which subtitle track is "correct". You can then use Handbrake to ONLY include the "correct" track. If you're doing the BD version, you will need the latest nightly build of Handbrake to handle the PGS subtitle tracks, and yo...

No need to compile it yourself, the nightly builds have include PGS subtitle support for a week now.
Converting to MP4, you can only burn one subtitle track in, but, if your player supports PGS subtitles in MKV files, you can keep the subtitles in place as tracks by compressing back into an MKV.

Oh, Handbrake.... ;) You can highlight all the entries on the Queue screen, and hit DELETE, and they go away. I've all but stopped using HB's queue, though... Which usually can be changed by turning off subtitles in the player's setup. I have yet to see one not providing this option. Then take a look at the Uebo M400 and the old Seagate FreeAgent Theater. The default is to rip the file with ALL audio and subtitle languages into the MKV file. When I rip some disks, I have to manually disable as many as 6 languages I'm not interested in.

Well, a lot depends upon what you ASKED it to do....
When the BD is inserted, did you select "backup disk", or "open disk"?
To create the MKV files, you first Open the disk, which will give you the the list of tracks on the disk to chose from. Backup doesn't do that.
