As mentioned in this post, makeMKV is unable to properly rip HD DVDs on Linux (64-bit Ubuntu 10.10 in my case). It doesn't join the titles, so you end up with (at least) two files for the main movie.
I've tested with 1.6.2 today, and there's been no change since 1.6.1.
I'm super excited about the HD DVD ripping feature, so it's a shame when this little detail prevents it from being as useful as it could be. And it's of course very frustrating that it works perfectly in Windows
