I seem to wipe away my custom (audio) profiles every time I install a new linux version from source as (I'm guessig) it deleted the directory on installation.
any chance it can be less blunt in doing that?

This behavior implies you are using the program directory to store custom profiles, rather than the data directory defined in Preferences > General tab. Don't do that. Only the data directory survives program updates.
