I would say that this is a bad spot on the disc. Can happen, also on brand new discs. The position is around 9.87x.xxx.xxx (bytes counted from the start, in this case approx 9,5GB). Not with MakeMKV. If the problem is on begining of the movie, you can remove it with MKVToolNIX. Either use the split (on the Output Tab) by Chapter 2 option (if it is on chapter boundary) or you can use an timestamp. After this you have two files, one with the removed part and one with the movie.

Mike wrotes the reason for this some month ago. The MPLS can have an From/To timestamp for each Stream element file. Currently MakeMKV ignores this and includes always the complete Stream element.

I tested it long time ago. It works, but the sound for disc 2 was a little bit out of sync, because MKVToolNIX "adds" each track of disc 2 to the other from disc 1 by ignoring the PTS. I'm not using my PC to view Blu-ray content, so I cannot give you the right hints. The video frame rate (typical for Blu-ray is 23,976 fps) does not match the Monitor frame rate. What is you problem with MKVToolNIX? It has a powerfull GUI. Why are you want to change PGS to VOBSUB? There is no reason to do this. This does not change anything with "forced" problems. But anyway, you can still use the manual way. Use on the Dune HD remote the "Subtitle" button and select the listed subtitle tracks to find out which are the correct one. Easy task 8)

Is your Handbrake up to date? Any speicial options, customization, setup files or whatever ..? If Handbrake itself has this specific problem, anyone else has this problem too. But I cannot believe this.

I use VidCoder (uses the actual Handbrake core) and have not any problems with subtitles.
