The biggest tells were the case artwork was low quality, as if it had been scanned and reprinted, and the label on the disc itself was completely wrong, using cropped art from the case instead of the more boring standard Warner Archive disc label with just the logo and some text.

I have personally received bootlegs of a few Warner Archive titles. I reported the sellers, but nothing happened to them and they continue to sell bootlegs on various marketplaces.

Bootlegs of the DVD-R Warner Archive discs are rampant, because it’s much harder to prove when you were expecting a DVD-R to begin with.

I’ve had no issues ripping Warner Archive “DVD Download” discs.

My 3D copy of How to Train Your Dragon ripped just fine, guessing you have a bad disc. Maybe try cleaning it?

By default MakeMKV doesn’t rip the MVC track, so things rip as 2D. Did you change that?

I believe for language you should be able to use jpn for Japanese. The subtitle tracks you want skipped would be covered by forced, and the audio tracks would be covered by core. The issue is basically that the disc is mastered with a playlist that has the intro and a playlist with the rest of the episode, then the menu has code to play the second after the first finishes.

I’ve had a few shows on DVD like that. The only really option is to append each episode to the intro. I used mkvtoolnix to do that, but it gets tedious pretty quickly.

I've NEVER seen 25 sped up to 30. That would be ridiculous if it happened. I very much doubt it. 24 is regularly sped up to 25 for PAL DVDs, yes, and even that chipmunks the voices and makes 100bpm music 104bpm with two thirds of a key higher pitch (sounds almost like a full key higher).
