VC-1 supports was fixed in the MakeMKV 1.2 . Please download the latest version - it should work now.

That totally depends on your player. Assuming you're using windows media player, look for a tiny "MKV" icon in the system tray. Right-clicking on this icon will bring haali menu where you can change audio and subtitle streams.

This really sounds like an old version of haali splitter. haali splitter is a third-party component that decodes MKV on windows. It is not related to MakeMKV in any way. I can play the raw .vc1 file and the muxed .mkv when I do use "eac3to" or "tsmuxer" to demux and "mkvmerge" to mux, so I don't think it's a player-problem. Dunno if that helps point the way at why the makemkv can't play nice with other stuff but if not, any ideas? The problems you described seem to be caused by mkvextract failing on MKV file.
