It can add as many subtitle tracks as the disc has. You simply have to ensure the ones you want have been checked as it will not check everything by default (unless you change the default, if I recall correctly).

To the piggy-back topic - Same issue with the invalid audio segment. :x Only 850.mpls has the correct segment maps but that one is missing the audio and subtitles (only stereo). All of the other versions, including 800.mpls (the English version) have the "left audio" segment map 01050.m2ts...

I fell like your subject is some sort of discriminatory comment on hobbits.. ;) Nothing plays 3D mkv's so nothing to worry about there yet. As for the rest, as Big Mat notes, if it works, it works. I would let it play normally through the transition/join point in your player of choice as it may skip...

Toy Story and Wreck it Ralph ripped fine for me though that was on older version so I'd suggest trying Woodstock's advice.

This is a message you get when you have something like AnyDVD running (though I've used makemkv a number of times w/ anydvd still running and didn't have any issues). You can make a mkv with the 3d video but there isn't any software to play it back with. If it does play back in something, it will playback just one of the two streams giving you 2d.

So no forced subtitle will ever propagate automatically, meaning we either have to manually add the flag every time we check the forced subtitle box or have to check the file afterwards see if there is one there and then use editor program to flag it?

You would just need to select all the top level check boxes to get all the English tracks of whatever. If you select the child box, it gives a separate audio track. In this case you would end up with a TrueHD track (which will play at 5.1 or whatever your system supports) and a separate DD 5.1 track...
