You can convert the MKV subtitles to SRT, which works in Handbrake, using Subler.

I assume you are dragging MKV from the DMG to the Dock?
Drag MakeMKV from the DMG to your Applications Folder. Then drag MKV from the Applications folder to your Dock.

I also worry that MakeMKV is still a 32 bit program since Apple has officially notified software developers that all apps must be 64 bit starting in 2018. I'm not sure if they won't run in future versions of macOS or its just an App Store restriction, but either way, MakeMKV should be updated to 64...

Currently Makemkv for MacOS is a 32-bit application. With the next version of MacOS, High Sierra, 64-bit applications will be required starting January 1, 2018. 32 bit app can still run just fine on High Sierra. 10.14 is likely to be the first macOS that doesn't support 32 bit apps.
