The MKV spec does not support menus. IF PLEX is like Emby, however, it can support individual files stored in a proper directory structure.

The ISO needs to be mounted on a virtual drive. MakeMKV doesn't work directly with ISO files, only discs (or virtual discs). Try VirtualCloneDrive. It's free and easy. Using the version I have installed, I just...

- dragged a folder of .iso files into the tool
- made sure to 'check' each item in the list I want (no 'check all' option) to convert
- 'start' processing the queue

Seems to work as advertised...
