The idea of a snap is that it's a isolated package from the OS. So trying to integrate parts of the snap with VLC (not part of the snap) probably will not work well. How many discs are in your set? My set is 12 (3 per season) + 1 bonus disc. Season 1, Episode 1 is 561.7MB (of course it depends on what you ripped from the disc, so your size may be different). I don't think I've ever ripped a movie that had the preview baked into the main feature. What movie are you trying to rip?
As to the movie studio opening, that's part of the movie. If you really need to get rid of it (and for some movies that would mess up the sound) you could use MKVToolNix.

I did a little digging into how snaps work, and I'm now convinced that your problem is with the snap.
You have to give the snap access removable media. Have a look at this link for more info:

I don't think that the DV information makes the file much larger. Probably not enough to worry about.
And you may in the future upgrade to a TV that supports DV. In that case you'd have to re-rip all of your movies.

Did you try the ps command that I suggested to verify what user MakeMKV is running as?
Instead of a snap, why don't you just install it? It's not that difficult.

The only think that I can think of is that MakeMKV isn't running as your user. Did you install from source?

Unless label of the drive is MovieName, that's your problem. The path should be:Error 'Posix error - Permission denied' occurred while creating /media/username/MovieName

Are you just trying to remux an AVI or mp4 file into a mkv? If so then you can just use MKVtoolNix to do the job. It will not touch the video/audio track, it just re-writes the container.
