As for chapters, if there are options to deselect video, audio, subtitle tracks, so why not give an option to deselect chapters before creating .mkv file? I highly doubt there'll be made an option where everything is deselected by default, but you can right click on a title, and select "Unselect All". which will deselect all titles, which should help.

While I hate to revive a dead thread, is there any reason why you can't check the segment map WHILE you're using MakeMKV, instead of afterwards? MakeMKV shows the segment map on the right when the title is selected, allowing you to confirm which is the correct title then and there.

As MakeMKV is used only for extracting the MKV from a disc, you wouldn't use it for merging the MKVs. What I'd recommend is using MKVMerge (MKV Toolnix) (Google search), which allows you to merge videos together, and export an MKV.
