On Family Guy Volume 4, Disk 1 I noticed several errors. The .mkvs appear to be fine, but is this indicative of a (potential) problem?

Thanks for reporting this. The error indicates that one of the streams, either audio or subtitles, was not recognized. Produced MKVs should be fine but you might have missed an extra audio or video stream. We'll keep an eye on this.
