Windows 8.1 - Is there a straightforward way to make an MKV from DVD files that are in a folder on my hard disk rather than on an actual DVD? I could make a DVD from those files first but that seems a somewhat convoluted approach.

Just select the Files option.

It's what I'm doing at the moment - my current library is full disc folder rips and I'm converting them to MKV in exactly this way.
