I've just remuxed a movie and noticed that chapter timing is slightly off compared to the playlist, played with media player classic. I remuxed the same title using eac3to and mkvmerge and the title was right. Does makemkv work in a different way in regards to chapters and if the timing a little early does it matter in regards to playback?

Chapter timing has a lot to do with where the nearest "full frame" occurred in the video. Some players will find that frame, and (quietly) decode to the position of the chapter marker, then start displaying. Others will simply start playing at that point.
